Deandre Kerr got the Reds on the board in the 11th minute with his third goal of the season, heading home from close range after a superb delivery from Cristian Gutiérrez.
The Revs equalized before halftime through Bobby Wood, whose long-range effort beat Greg Ranjitsingh at his near post in the 33rd minute.
New England found the winner in 52nd minute with Giacomo Vrioni pouncing on a cross into the area to seal three points for the hosts.
TFC return to action on Canada Day as they host Real Salt Lake on July 1 at BMO Field.
